The SB-900 uses infra red communication, the D90 uses optical communication (i.e. a small pre-flash) which may be intrusive.The SB-900 is also a far more powerful gun than the built in flash, if you wanted an off camera slave and some on camera fill flash then you would have all the options with an SB-900, such as bounce swivel zoom power faster recycling, as well as the commander function.
